Kate Brown.<\/figcaption><\/figure>\n\n\n\n<p>This summer will not look like any other. Yet, undergraduate research continues!  At a time when experimental labs are shut down and figuring out how to reopen, computational biology can provide an opportunity for trainees to learn a new skill while at home.<\/p>\n\n\n\n<p>This summer, there are a bunch of projects in the compbio lab, with a large focus on developing tools for public use.<\/p>\n\n\n\n<p>CS junior <strong>Alex Richter<\/strong> will be implementing our recent <a rel=\"noreferrer noopener\" href=\"https:\/\/journals.plos.org\/ploscompbiol\/article?id=10.1371\/journal.pcbi.1007384\" target=\"_blank\">hypergraph connectivity algorithm<\/a> for use with the <a rel=\"noreferrer noopener\" href=\"https:\/\/reactome.org\/tools\/reactome-fiviz\" target=\"_blank\">ReactomeFIViz app<\/a>, which analyzes and visualizes signaling pathways from <a rel=\"noreferrer noopener\" href=\"https:\/\/reactome.org\/\" target=\"_blank\">Reactome<\/a>.<\/p>\n\n\n\n<p>CS senior<strong> Aryeh Stahl <\/strong>will be exploring how to best weight protein-protein interaction networks (such as the <a rel=\"noreferrer noopener\" href=\"http:\/\/cbdm-01.zdv.uni-mainz.de\/~mschaefer\/hippie\/\" target=\"_blank\">HIPPIE interactome<\/a> among others) and how to integrate high-throughput experimental data in these networks.<\/p>\n\n\n\n<p>Biology junior <strong>Frank Zhuang<\/strong> will be picking up Tayla&#8217;s <a rel=\"noreferrer noopener\" href=\"https:\/\/blogs.reed.edu\/compbio\/2019\/07\/08\/retinoic-acid-development-and-motif-finding\/\" target=\"_blank\">project from last summer,<\/a> working with me and <a rel=\"noreferrer noopener\" href=\"https:\/\/www.reed.edu\/biology\/cerveny\/\" target=\"_blank\">Kara Cerveny<\/a> to computationally identify retinoic acid response elements (RAREs) in zebrafish.<\/p>\n\n\n\n<p>CS senior <strong>Jiarong Li<\/strong> will be returning to the lab, but unlike <a href=\"https:\/\/blogs.reed.edu\/compbio\/2019\/07\/23\/reconstructing-signaling-pathways-by-dags\/\" target=\"_blank\" rel=\"noreferrer noopener\">last summer<\/a> she will be working alongside Reed&#8217;s <a rel=\"noreferrer noopener\" href=\"https:\/\/www.reed.edu\/cis\/\" target=\"_blank\">Computing &amp; Information Services<\/a> to explore feasible cloud compute platforms for college research across disciplines.<\/p>\n\n\n\n<p>CS sophomore <strong>Larry Zeng<\/strong> will be developing a tutorial about network algorithms for molecular systems biology.  The tutorial, designed for biologists, will be designed for researchers to learn more about networks visualized by <a rel=\"noreferrer noopener\" href=\"http:\/\/graphspace.org\/\" target=\"_blank\">GraphSpace<\/a>, an interactive graph sharing platform.<\/p>\n\n\n\n<p>Finally, three post-baccalaureate researchers will be working on computational biology research.<\/p>\n\n\n\n<ul class=\"wp-block-list\"><li><strong>Tobias Rubel Janssen<\/strong> (Fall &#8217;19) develops new algorithms for signaling pathway reconstruction from protein-protein interaction networks.  <\/li><li><strong>Gabe Preising<\/strong> (Spring &#8217;20) will extend his undergraduate thesis project with <a href=\"https:\/\/www.reed.edu\/biology\/professors\/srenn\/\" target=\"_blank\" rel=\"noreferrer noopener\">Suzy Renn<\/a> to identify differentially expressed groups of genes related to mouthbrooding in cichlid fish.<\/li><li><strong>Maham Zia<\/strong> (Spring &#8217;20) will develop new measures for quantifying microscopy images of cells according to specific phenotypes that are studied in <a rel=\"noreferrer noopener\" href=\"https:\/\/www.reed.edu\/biology\/applewhite\/index.html\" target=\"_blank\">Derek Applewhite&#8217;s<\/a> lab.<\/li><\/ul>\n\n\n\n<p>This will make for a full and fun summer!
